Others?
For me:
Superman: Doctor Doom
Batman: Kingpin
Wonder Woman: Red Skull (in ww2 era stories)
Aquaman: Sub-mariner
Flash: Sandman
Green Lantern: Galactus
Swamp Thing: Man Thing

Superman: Juggernaut- I think it would be an epic battle.
Batman: Kraven- Dark Knight vs. hunter...awesome!
Wonder Woman: Elektra (not really a villain but I think it would be an interesting battle)
Aquaman: Hydroman- fight water with water!
Flash: Electro
Swamp Thing: Venom- I just think it would be a great

Superman: Dormammu (Superman's vulnerability to magic, plus just the sheer awesomeness of seeing him fly through the Dark Dimension)
Batman: Taskmaster
Wonder Woman: Loki (lots of potential there)
Aquaman: Attuma
Flash: Kang
Martian Manhunter: agreed on the Super Skrull
Green Lantern: Elders of the Universe
