1940s -- Captain Marvel for sure. All the goodness of Superman with better powers (at the time)and a lot more absurdist humor thrown in the mix, plus the kid empowerment fantasy at his core.
1950s: Scrooge McDuck, man. Perfect balance of nail-biting adventure, laugh out loud humor, and sincere but deeply buried empathy.
1960s: Silver Surfer. The Galactus Trilogy, and really everything prior to the 1980s ongoing series -- wow.
1970s: I loved when Dick Grayson would make guest appearances in the Batman titles. He captured that awkward stage of semi-independence so well. Every time he came home, it's like he (along with us) was thinking both "Gee, it's great to be back" and "this is not where I belong anymore" at the same time.
1980s: Magik / Illyana Rasputin. Talk about a massive contradiction of child-like naivete and ultimate inner darkness. She was the quintessential teenager.
1990s: Sting (Harbinger). Yet another quintessential teenager for my teenage years, especially in suddenly having the power to do anything he wanted, as well as the guilt to go with it. I loved that Sting NEVER had the answers and was always fumbling to keep moving, issue after issue. It felt far more real than any superhero I'd read previously.
2000s: Ms. Martian. Fun, bubbly, and really dark when you looked deep enough. She was a contradiction that felt real, especially as I teach high school students.

40s - The Spirit. The perfect blend of humor and noir. Plastic Man would be a close second.
50s - Uncle Scrooge. For all the reasons Shax said.
60s - Enemy Ace. Kubert and Kanigher did that one right.
70s - Tough. Jonah Hex...Batman...Spiderman...one of the three.
80s - Jon Sable.
90s - Ummmm...this would have a ton of my favorite characters of all time. Jim Corrigan, Death of the Endless, Dian Belmont.
00s - Let's say Elijah Snow.

This is tough for me. Ten-fifteen years ago I could have done this with ease, but as I have gotten older, it is the takes on certain characters by certain creators that is what draws me now, not so much the characters in and of themselves. As I go through options for this, I find it very difficult to separate the character from the creators working on them at the time as I give them consideration. This crops up more once we hit the 60s/Silver Age than in Golden/Atomic Age material.
40s-Dr. Fate-especially the earliest stories from More Fun before they go into his origin. Batman, Hawkman and Captain America are in the running
50s-Barry Allen's Flash, those early Showcase issues and the first year or so in his own title are among my favorite Silver Age DC stories. Tarzan from the Dell comics would be a close runner up
60s-Steranko's Nick Fury or Lee/Ditko Dr. Strange neck and neck, making Strange Tales by far the cream of the crop for me.
70s-Dr. Strange especially the Englehart era, Thanos from the Starlin stories would get consideration as well as Marvel's version of Conan
80s-Vanth Dreadstar gets the nod,
90s-Spectre (Jim Corrigan), Jack Knight of Starman and Morpheus from Sandman runners up.
00s-10-Conan (The Dark Horse/Busiek/Nord version; Elijah Snow and Julien Sauniere (Rex Mundi) and Priest's Black Panther all get consideration
10s-Fabian Gray (of Five Ghosts) (Velvet Templeton and Forever Carlysle (Lazarus) aren't far behind).

1940s The Flash. Jay Garrick is my favourite DC character of all time, and I've tracked down a few of his GA appearances. He's an uncomplicated everyman hero who does what's right just because he can, without needing a tragic backstory as motivation, and his positive attitude is inspiring, I think.
1950s Marvelman. A character I realize will mean little or nothing to most people on here, and one often (justifiably) dismissed as just a British Captain Marvel clone, but the stories were whimsical fun.
1960s Spider-Man. A classic run, particularly the Lee/Ditko stuff.
1970s Hmm, tricky. This was "my" era, and it's full of characters and series' that mean a lot to me. But I'm going for Jim Starlin's Adam Warlock. Today, at least. Tomorrow it could be Nighthawk...
1980s Captain Britain, particularly as written by Alan Moore. My all time favourite comics character from any company.
1990s Again, tricky...but this time for all the wrong reasons, as very little stands out for me from this decade. Possibly Neil Gaiman's Sandman...
2000s Red Sonja.
2010s Haven't decided yet, we'll see how it goes...

Interesting idea. I often think about which characters seem to encapsulate certain decades more so than others.
40's: Batman. Particularly just before and during the WWII. For me, the overall visual of the Batman universe was never as at home as it was in the 40's. BTAS got it right. Runner-Up: Captain Marvel
50's: Superman. Even though many of those stories are a tad goofy, they are also overflowing with creativity. The 50's saw the true birth of the Superman mythos. Runner-Up: Scrooge McDuck
60's: The Thing. The Thing was always the epitome of what separated Marvel heroes from DC heroes. He was funny, likable, a bad-ass and sweet all at the same time. Damn near perfect character. Maybe Lee and Kirby's most emotionally resonate creation. Runner-Up: Spider-Man
70's: The Hulk. This was the easiest for me. The Hulk went from early 60's failed experiment to iconic status just behind Spider-Man in the 70's. I particularly loved the Wein/Trimpe/Buscema years. Runner-Up: Conan
80's: Thor (first half); Batman/Hulk/Silver Surfer tie (second half). I simply couldn't choose one favorite here given that this decade is complex for me for so many different reasons. Walt Simonson made me a Thor fan (leading in part to my Kirby love) and expanding the mythos in supremely epic ways. The Hulk started strong in the 80's, lost its way around 85, had an all too short run from Byrne and was then taken over by Peter David in 87 and the rest is history. The Surfer was finally put back in space in 1987 and that's when my love for the character took off. When Ron Lim joined the book around 88 I really started enjoying the book. Little needs to be said about the impact of DKR, Year One and the underrated Barr/Davis run as well as the Starlin/Aparo run on Batman.
90's: Sandman. Gaiman's series changed the way I looked at comics and got me interested in comics outside of Marvel and DC. Morpheus fascinated me as a character beyond the quality of the series. Runner-Up: Hulk/Surfer tie
I have to say that while I've enjoyed comics since the aforementioned decades, I can't say that I have a "favorite" character in the 2000 until now that made a big impact on me.

I'll just go with the decades that I was alive:
60's Hawkeye - He was the best part of the Avengers during that decade. He started out being disrespectful to Captain America and also being an all around jackass , but he developed into a interesting character in his own right.
70's Superman- "Kryptonite no more" did it for me and the Swan Anderson team was awesome.
80's Spider-man. His book was just great. The Hobgoblin secret , intro of the Black cat, and his changing supporting cast kept me coming back.
90's The Savage Dragon This is the Book that survived the Image early days to become a first class Superhero adventure to compare with the big two.
00's and 10's Savage Dragon. It's the only new book that I buy from my LCS faithfully.

90s-Spectre (Jim Corrigan), Jack Knight of Starman and Morpheus from Sandman runners up. My brother. I picked Corrigan. Because I like him better than The Spectre. He made my list of favorite all-time characters lo those many Christmas' ago. As did Death of the Endless. And now that I think of it Hob Gadling might as well. He appeared less than a dozen times, but every one was gold.

40s - Namor (though I suspect it could be Captain Marvel if I read more) 50s - Lorna the Jungle Queen - I really need them to reprint the rest! 60s - Hawkman 70s Conan (no question!) 80s Tony Stark - the perfect comic for the decade.. all corporate greed and superheroism Nightwing is a VERY close 2nd 90s Skywise.. Rich Rider, Tim Hunter, and Spider Jerusalem are all very close. 00s Bigby Wolf... everything Wolverine should have developed into if Marvel had any sense Current: Tough, as it seems re-boots and restarts are the norm, and most good indies are much more about story than characters. I think I'd pick Ms. Marvel for now, but it's far from over
