To put a cap on this thread, here's what I had in mind for a full five seasons of Star Trek: The Companion Series.
SEASON 1
Season 1 would've had no central arc. This season would've been about introducing the universe and getting to know the characters.
This
would've been Rand's hairdo for the season.
The second episode would've been an adaptation of "Uhura's Story".
One episode would've been "Sister in Space".
One episode would've been a remake of "The Alternative Factor". This episode would've set up a mini-arc for Season 2.
One episode would've been a flashback episode exploring Rand's childhood as a Klingon slave. Harry Mudd would've been revealed as the man who sold Rand and her family into slavery.
Rand's insomnia would've persisted through the season. For reasons undivulged, she never would've visited Piper to determine the cause of her sleeplessness. Instead, by way of a fellow crewman, Lt. LeBeque, she would've met Beckwith, another crewman, who would've supplied her with illegal sleep-substitute drugs.
The "handsome female lieutenant with short blond hair" mentioned in "To Boldy Go" would've been revealed to be Elizabeth Dehner. She would've been a recurring character and Mitchell's love interest throughout the season.
The penultimate episode would've been a remake of "The City on the Edge of Forever". It would've stuck closer to Harlan Ellison's original draft. In this episode, it would've been established that the Trek Universe adheres completely to the Novikov self-consistency principle. (All stories involving altered & alternate timelines created through time travel would've thus been rendered non-canon.)
The season finale would've been a remake of "Where No Man Has Gone Before". Dr. Piper would've died in this episode.
SEASON 2
This season would've featured the series' first seasonal arc: the re-emergence of the Romulans and the creation of their alliance with the Klingon Empire.
Rand would've switched to her (in)famous "wicker basket" hairdo.
Christine Chapel would've joined the crew.
The season premiere would've been a semi-adaptation of Enterprise: The First Adventure. McCoy would've joined the crew as of this episode. This would've been the first episode to feature genuine aliens.
Kirk & Rand would've become lovers.
Halfway through the season, Rand would've developed a split personality. Here's where it would've been revealed she was a spy for the Klingons, brainwashed while in captivity then set free to infiltrate Starfleet. Her insomnia would've been the precursor to the re-emergence of her true personality. "True" Rand would've reasserted command of her body and banished "false" Rand — the Rand who had fallen in love with Kirk. Under order of Starfleet Command, she would've departed the Enterprise to undergo a thorough psychological evaluation.
Chekov would've joined the crew as one of the Enterprise's security officers.
Chekov & Ruan would've become friends.
One episode would've been a retelling of "Space Seed", shown from Chekov's POV.
"The Naked Time" & "Tomorrow is Yesterday" would've been remade as the first two parts of a 3-episode mini-arc. The third part, "A Reflection Refracted", would've been an original story of the Enterprise stranded in the Mirror Universe.
The season finale would've been a remake of "Operation: Annihilate!" The neural parasites would've been reimagined as bio-weapons created in a joint operation by the Klingons & Romulans. Unlike the original, this version would've ended with Spock's sight unrestored.
SEASON 3
This season's arc: a forthcoming Kelvan invasion of the Milky Way. The Kelvans & the enigmatic "Old Ones" mentioned in "What Are Little Girls Made Of?" & "Catspaw" would've been established as one and the same.
The season premiere would've been a remake of "Amok Time". Spock would've still been blind from the events of "Operation: Annihilate!" at this point. Due to stricter adherence to the warp scale, the Enterprise would not have made the trip to Vulcan due to being too far out of range; Spock would've made use of "astral projection" technology to visit his homeworld instead. Spock's blindness would've been cured at episode's end.
A new recurring character would've been introduced: a "liberal" Vulcan female crewman of the Enterprise. This character would've become a love interest for Spock. She may or may not have eventually been revealed as a Romulan double agent.
Chekov would've joined the bridge crew.
Chekov & Sulu would've started off as rivals, but become friends by season's end.
Chekov & Ruan would've become lovers.
One episode would've been "Deep Mudd".
One episode would've been an adaptation of "Cloak & Dagger".
SEASON 4
This season's arc: McCoy makes peace with the universe as he slowly succumbs to xenopolycythemia.
The season premiere would've been a remake of "For the World is Hollow and I Have Touched the Sky", minus the deus ex machina ending.
One episode would've been an adaptation of "The Real McCoy".
One episode would've been an adaptation of "Past Imperfect".
Halfway through the season, it would've been revealed Ruan was a surgically altered Klingon spy. She would've left the Enterprise and returned to the Klingons thereafter.
The season finale would've had McCoy finding a cure for his xenopolycythemia.
SEASON 5
Like Season 1, this season would've had no central arc. This season would've been all about tying up loose ends.
The season premiere would've been a remake of the TAS episode "Yesteryear".
Mira Romaine would've been a recurring character.
One episode would've been an adaptation of "Strange New Worlds".
One episode would've been an adaptation of "The Planet of No Return", reimagined as a Mirror Universe tale. Mirror Rand would've made an appearance here.
The third-&-second-to-last episodes would've been a two-part remake of Star Trek V: The Final Frontier. This two-parter would've concluded with Spock making a solemn pledge to undergo the Kolinahr ritual and at last shed himself of his humanity.
The series finale would've been a remake of Star Trek: The Motion Picture & "The Changeling". Chekov & Ruan would've replaced Decker & Ilia. The series would've concluded with Spock & Chapel becoming lovers.
