I use some standalone storage racks from Lowes to store the comics. They are pretty much the perfect width for a long box or 2 short boxes and you can store 5 long boxes/10 short boxes per shelf for a total of 25 on the rack.

I used this same system at our previous house with similar racks. They were five shelves high, deep and wide enough to put 4 short boxes per shelf on the lower four shelves and 5 short boxes on the top shelf (since there were no support beams to hold the structure up). I had them in the closet of the smallest bedroom, which we'd turned into our home office.

All of my older collection from my heydays in the 70's/80's/90's are in long boxes, by Company and then alphabetical.If the runs were very short then I combine "similar" series of the same company into the one box (EX: Green Arrow, Question). My current purchases of single issues I have switched to copy paper boxes I have emptied the paper at work. I don't even try to get them in by issue numbers anymore, just by title to a box since so very few I follow. The boxes are a very sturdy design and works well for paperback books as well since they are designed for carrying the weight of 12 reams of paper.

Purely alphabetically, in long & short boxes. The only place this gets iffy is with the X-Men. When X-Men switches to Uncanny I just keep filing them in the same place. The later series just called X-Men goes after the Uncanny.
Those drawer boxes are very appealing.

all of what I have for old back issues of comics and new comics i keep them a certain way in a couple of long boxes and short boxes
i have one comic book long box that i store old Uncanny X-men in it along with what I have for 1990s X-Factor, X Force, Cable and Jim Lee X-Men and Wolverine series plus with some Essential trades for Wolverine and the first couple issues of old X-Factor.
then the other long box is crammed with bunch of Marvel stuff from old Alpha Flight, Alf, Conan, What If, Spider-Man, Nightstalkers, Ghost Rider, Sleepwalker.
then two short boxes where in one short box i put old Wizard Magazine issues in it along with back issues of whatever ive bought from the comic book shop such as Dark Horse's old Star Wars stuff and old NOW Comics series of Ghostbusters and Fright Night.
then the other short box is where i keep the main current stuff such as Snotgirl, Gideon Falls, Regression, Return of Wolverine, Mighty Thor run here and there up to issue 700, Walking Dead, Power of the Dark Crystal etc.

Alphabetically by author, with a couple of exceptions: Superman stories are all under 'Siegel' and Batman stories are all under 'Kane' regardless of the actual author.
Anthologies are alphabetical by title, unless it's an issue that I purchased solely for a single story by a favored author, in which case the issue goes with the rest of the author's work.

The way I order my U.S. comics is probably a bit bonkers. I basically order them alphabetically by title, regardless of publisher, but...there are quite a few weird exceptions. For instance, sometimes certain comics are organised by character name, rather than by comic title. And within that "character section" the comics are ordered by internal chronology. So, for example, my Spider-Man section begins with a mid-90s reprint of Amazing Fantasy #15 and is followed by Kurt Busiek's late '90s Amazing Fantasy #16-18, which are set between the events of AF #15 and Amazing Spider-Man #1. This is followed by mid-80s issues of Marvel Tales, which reprint the early '60s Stan Lee/Steve Ditko run of Amazing Spider-Man -- but these are also broken up by issues of Busiek's Untold Tales of Spider-Man, with each one inserted between the issues of Marvel Tales (ASM) where the stories occur chronologically. This goes on all the way up to the end of my Spidey collection, with issues of titles like Peter Parker: The Spectacular Spider-Man, Marvel Team-Up and The Sensational Spider-Man carefully slotted in-between issues of Amazing Spider-Man to preserve the internal continuity of the character's adventures over the years. The underlying idea being, I suppose, that one day I could read all my Spider-Man comics in story order, like one big book. Unsurprisingly, I've never done that, but you never know, I might get snowed in one of these days. Other characters that are organised like this are Superman and Batman -- though these sections of my collection are much smaller than my Spider-Man section. And my Batman and Superman comics are ordered in two halves: pre-Crisis and post-Crisis. Likewise, all my Star Wars comics are filed under "Star Wars", but that section begins with the old Marvel run (ordered by internal chronology, natch!) and then that's followed by the Dark Horse era, again ordered my internal timeline and not title. I also have my hardcover collections and larger soft cover ones on bookshelves in my living room in no particular order.

After buying 2 more comics I already had, I decided that my record keeping has to be changed. Up til now, I've had a list of the actual, comics that I own. Ex:
Thor 1-8, 11-13
This represents the books that I own.
I am changing and retyping my want lists to be like :
Thor 9, 14, 15 , 16
I have to do this because of all the duplicates I buy each year.

This has been an ongoing problem for me for at least a decade, or was until Rob Allen and my od buddy Dino Pidone a.k.a. Dr. Cyclops helped me complete an accurate inventory of my collection. As a consequence, I didn't buy a single duplicate at the Jet City Comic Show last month, the first time in years I can say that.

Same here for me my brother from another mother! Once you accumulate a vast enough inventory of comics or books it becomes easier to list title/issue/#s. When I hit the annual comic-con having ONLY what I am truly searching for written down on a 3X5 card is a quick and easy verification during my digging through the long boxes. Doing the same for Online buys as I hunt.
