Sorry to rip you off, Dr. Poison, but it was such a good topic and since Marvel is more my forte, I thought I would start this.
So, who are your favourite villains for fighting against:
Spider-Man
Iron Man
Captain America
Avengers
Hulk
X-Men
Daredevil
Thor
Fantastic Four
For me, it would be
Spider-Man- Scorpion. Never featured enough but every time I see him and Spidey battle, I am happy.
Iron Man- alcoholism. I just really like that story arc more than any one specific villain.
Captain America- Crossbones. Sure, he can be seen as a Punisher rip off but I like him.
Avengers- consistent members? No I joke, it would have to be Ultron.
Hulk- everyone. The Planet Hulk is the only Hulk stuff I have that I have enjoyed.
X-Men- Sentinels. I love the look of them and they also prove problematic for the team.
Daredevil- Gladiator. Probably gets the the award for coolest looking character that really sucks at being a villain at times.
Thor- Loki. Is there anyone else that gives him that much of a challenge?
Fantastic Four- Galactus

Spider-Man - Doctor Octopus. Spidey's epic battles with Doctor Octopus from Spider-Man #3 to Spider-Man #157 to #159 were among the highlights of the Silver Age AND the Bronze Age. I love the high quality of ALL these story arcs - #3, #11, #12, Spider-Man Annual #1, #31-#33, #53-#56, #88-#90, #113-#115, #130-#131 and #157-#159.
Iron Man - The Mandarin. My favorite Iron Man story is the arc in Tales of Suspense where he fights the Mandarin and Ultimo.
Captain America - The Red Skull. My favorite Captain America story is the arc in Tales of Suspense where the Red Skull gets the Cosmic Cube.
Avengers - Kang. Especially in the early 1970s.
Hulk - The Leader. He is really scary.
X-Men - Magneto.
Daredevil - The Kingpin.
Thor - Loki.
Fantastic Four - uh ... I don't know. The Thing? The FF has a pretty weak rogues gallery, which means they end up fighting Dr. Doom A LOT. And he has gotten kind of tired. It doesn't help that he appears all over the Marvel Universe so much. I think I've read one good Dr. Doom appearance in the last thirty years.

Daredevil: Ox, he is the villain in the only Daredevil story I've ever read
Thor: Superman!
Fantastic Four: Dr. Doom, although Ike Perlmutter is making a good run at the title

Spider-Man - Kraven, because I always liked the "Hunter/Hunted" dynamic, which was different than the usual formula of criminals committing crimes and Spidey stopping them.
Iron Man - The Ghost, because I liked the anti-corporate spin on the character and how it played perfectly against Tony
Captain America - Batroc, because zee Leepair is tres' magnifique
Avengers - Kang
Hulk - Rhino, even though he wasn't a regular foe in later years, because I felt he was more interesting than Abomination
X-Men - Juggernaut, because of the personal tie to Professor X
Daredevil - Stilt-Man, because I have a soft spot for lame concepts
Thor - Ulik, because I'm a sucker for old-school power-against-power throw-downs
