For myself, I have a gazillion favorite moments and can think of as many iconic moments. I'm going to try to find moments that I love AND are also famous and iconic in my judgment.
Mainly because otherwise I can't narrow it down.
I am going to throw out a few favorite moments because they are "modern" and haven't quite yet achieved iconic status. Also I'm not sure anybody but me cared. These include moments from Ultimate Spider-Man, Kevin Smith's Daredevil, and Hickman's Fantastic Four.
In favor of more things from comics like Amazing Fantasy #15, etc.

I voted, though most of mine are either cliched or very personal I tired to balance historically memorable moments with those that were most personally memorable for me my votes in order- 1. Peter's Great Power/Great Responsibility epiphany from the origin 2. the discovery of Cap on ice by the Avengers 3. Spidey destroying the soul gem to release Adam Warlock to face Thanos in Marvel Two-In One annual 2 4. Dr. Strange discovers Eternity for the first time in Lee/Ditko's Strange Tales story line 5. Thor's entrance and Ultron We would have words with thee moment from Busiek/Perez's Ultron Unlimited 6. The Death of Elektra by Miller 7. The FF hand claps to form the team at the end of FF #1 8. The emergence of Jean Grey as Phoenix for the first time when she comes out of the harbor with the X-Men alive after they crashed the shuttle in early Claremont X-Men 9. Tony Stark drunk in the IRon Man armor for the first time in Demon in a Bottle 10. Face It Tiger, You hit the jackpot! Peter meets MJ for the first time -M

Death of Cap Marvel is the first thing that springs to mind. A very fine and well done moment in comics. Particularly when Thanos arrives for that last battle with Marvel.
This ones moment from the height of my collecting and reading when May asks Peter what it's like to swing through the sky. Vocalizing what she always knew. Her dying in the same issue was sad too.
Edit: I need to read Demon in a Bottle.

I'll mention some of what's not going to make my list, even though the moments stand out a lot to me. In the interest of space, I filtered it down to the more iconic moments. These ones I feel like are mostly just mine.
"You saved that baby girl's life" Daredevil #8 by Kevin Smith and Joe Quesada. Spider-Man and Daredevil have a conversation and Daredevil goes on a rant about the recent events leading to Karen's death and is despairing at the futility of it all, the whole hero thing. And Spider-Man puts it all into perspective.
"Be a better man." Fantastic Four #572 by Jonathan Hickman and Dale Eaglesham Reed Richards has been involved in an ambitious campaign to solve everything, and has finally come to understand the cost. "The price of solving everything is everything." Sue has been waiting outside his lab neglected. And he remembers a speech his father gave him as a teenager, where his father spoke of his failures and told Reed to be better, to be a better father, a better friend, a better husband...
"Because he thinks he's untouchable." Ultimate Spider-Man #8 by Brian Bendis and Mark Bagley Peter had been frustrated that Kingpin was obviously a criminal and neither he nor the law could do anything. In class, he was learning about Nixon. And the teacher asked why a man as paranoid as Nixon would record his every conversation. Peter comes up with the answer and the solution to the Kingpin problem.
"Once again the universe needs saving." Infinity Gauntlet #6 by Jim Starlin and Ron Lim "Once again the universe needs saving," says Adam Warlock to Silver Surfer. "It all sounds rather mundane when said like that. But that is what beings like you and I do. We defend reality."

#1 most memorable Marvel moment is in The Amazing Spider-Man #33, Ditko's Spider-Man throwing off the machinery to save Aunt May.
Anything else can only, at best, come in second to that moment.

The scientist masquerading as Ben Grimm saves Reed Richards life in Fantastic Four #51
"Surrender? Do you think this letter on my head stands for France?!?!" Ultimate Captain America in The Ultimates II
Fantastic Four meets Jack Kirby in Fantastic Four #511
Spider-Man finds Uncle Ben's killer in Amazing Fantasy #15
Spider-Man lifts the rubble in Amazing Spider-Man #33
Rick Jones brings back the Golden Age in Avengers #97
The Vision cries after being offered membership in the Avengers in Avengers #58
Thor learns that in some worlds the dial goes up to 11 in JLA/ Avengers

Maybe the most memorable moment and the most pivotal is the Avengers discovering Captain America and pulling him out of the ice. I can't imagine Marvel becoming the power house without that character.

Entering the top 50 now. One more modern moment, but a pretty good and memorably modern moment as they go.
Most of the list is hard to argue with so far, except for that one stupid Civil War entry.

10. "They wanted to kill us all! Everybody knew that!" Marvels #2 Phil meets Maggie, and confronts his own prejudices
7 of which made the list. Not the Storm moment, the Warlock moment or the Marvels moment
