When you say Rogues Gallery: Flash's villains are the 1st as they truly call themselves Rogues and embrace that term to it's fullest. A really well rounded group of scum and villainy you will not find anywhere else. Captain Cold, Heat Wave, Captain Boomerang, Mirror Master, Trickster, Golden Glider, Gorilla Grodd, Reverse Flash/Professor Zoom, The Top, Pied Piper, Abra Kadabra, Rainbow Raider. It just doesn't get much better than these nasty fellows...

Aquaman, has Ocean Master, Black Manta, Dead Water, The Eel, The Fisherman, Human Flying Fish, King Shark and Neptune, NEMO, Sea Demon, Shark, Triton, and dozen more evil-doers to account for.

Maybe the most famous rogues galleries belong to Batman and Spider-man but I have to say that the rogues galleries for the New Teen Titans was very impressive. Trigon, Fearsome Five, Deathstroke, Brother Blood, Gordanians, Blackfire. That’s just off the top of my head.

Dracula's rogues gallery was fairly impressive as well.
Quincy Harker, Rachel Van Helsing, Frank Drake, Blade, Hannibal King, Doctor Strange, Doctor Sun, Deacon Frost, Anton Lupeski and Varnae the 1st Vampire.

JLA: Despero, Amazo, Injustice League, Shaggy Man, Kanjar Ro, DarkSeid, Per Degaton (if we count JSA), Ultra-humanite (again, if we count JSA), Professor Ivo, T.O. Morrorow, Crime Syndicate, Magog, Extremists, Prometheus.. . just some of the biggies.

One thing I've always loved about the Rogues (the actual core group, not all of Flash's foes) is that while they were thieves and criminals, they had an internal code they followed. The two biggest rules were "no drugs" and "no killing cops", and they policed themselves pretty well in those regards.

Captain America: The Red Skull, Baron Zemo (and his son), Baron Strucker, A.I.M./Modok, Hydra, Dr. Faustus, et al. Most of his enemies had nothing short of dark intentions for the entire world, rather than being centered on a city or petty crime, which was the reason why so many Cap stories (particularly of the Silver & Bronze Age) carried so much weight in a way other characters' villains did not. Perhaps it was due to the fascism leanings of most of his villains had something to do with keeping his rogues' gallery closer to "reality."
Technically, the Masters of Evil could be classified as Cap enemies, since Zemo was their creator/leader, but I understand if some see them more as Avengers villains.

Moving out of the Silver Age, there was Arnim Zola, Flag-Smasher, and eventually Crossbones, not to mention The Serpent Squad/Serpent Society. Zola was a little silly, and some of the Serpent folks tended to lean a little toward the ridiculous, but Flag-Smasher and Crossbones were also fairly grounded in realism.

Doctor Strange:
Baron Mordo, Nightmare, Dormammu, Umar, Zog(?), Yandroth, Satannish, Shuma-Gorath, Sise-Neg, The Silver Dagger, The Dweller in Darkness(?), ...
and I'm sure a ton of characters that came along after I stopped following the book, a year or two after Englehart left.
I know I'm missing a few from before then too, like the dark-haired queen of another dimension who imprisoned her blonde sister and later appeared in Gerber's Defenders. And I'm not sure I have the names quite right for Zog and Dweller, going by memory.
Some of these rogues' galleries are pretty hazy, since they tend to move around and fight different heroes. Is the Kingpin in Spider-Man's rogues gallery or Daredevil's or both? Even a character like Dormammu, who I do think of a part of Dr. Strange's fictional world, has been an Avengers antagonist at least a couple times, I believe.

Hawkman had a pretty great Rogues gallery for a "B" lister - The Shadow Thief, Byth, the Man-Hawks, Gentleman Ghost, Satana the Tiger Girl (I have never read anything with the latter in it, but p. sure she is my favorite)
