I've been wondering how they were going to handle having Hugh Jackman in the new continuity since his looks will have to eventually catch up with his age (how this hasn't happened yet is beyond me!). Maybe he'll play more of a supporting role?

Wolverine isn't in this film (unless there's an unannounced cameo). Next/last appearance of Jackman is in Wolverine 3 (or The Wolverine 2, depending how you count it), which may or may not be a variant on the Old Man Logan story.

The timeline has been changed, but Wolverine is probably at Weapon X when this movie occurs, so I wasn't really expecting him to show up.

Days of future past ends with Logan being fished out of the water, with an officer asking "What do you want us to do with him, Major Stryker?" I fear Logan's in for another round of adamantium implantation!

But that Major Stryker was Mystique. It remains to be seen whether they close the plot hole, but as it stands, either Mystique takes furryface through Weapon X (which doesn't make any sense, as she seems to be aligned with the X-Men now), or she dumps him on Weapon X and Stryker takes over, or he shouldn't have metal claws in the new timeline.
Quite which timeline W3 will be in is anyone's guess - if they follow W2, he's got no claws, or maybe bone claws. If they follow DOFP, it's anyone's guess.

This. I suppose it's always possible Stryker will get to Logan later on. This Mystique has never killed, so even though she's taken Stryker's place, he is still out there somewhere.

It's true that Mystique would have no reason to get Wolverine re-adamantiumized. But perhaps she's only impersonating Stryker momentarily, and the real one will have his evil ways with Logan later on before Mystique can set him free. Then again, perhaps the entire episode of Logan waking up in the future is just a drowning-induced dream of the future as he'd like it to be, and not what will actually happen. ...And then again again, considering thjat Xavier was still alive and in his own body at the start of days of future past and that Logan still had his adamantium claws in the future, perhaps the movies' writers just do whatever they want!
