I guess that makes better sense, that it was an idea that developed after the creation of the team.

I've read that the initial idea of the X-Men series was "superhero high school", and Stan made them mutants just so he wouldn't have to write an origin for each of them. The "anti-mutant bias" idea came up early on and gradually became the main theme of the series.
