Basically, there are lots of "your favorite stories, etc." around the internet. Let's list our favorite era of comic book titles and its writers here.
Let me start with two and I'll add more. Please feel free to add many of yours as well.
Roger Stern's lengthy Avengers era is one of my favorites. The "Under Siege" storyline is by far one of my favorites in any comic book series.
The era of Walter Simonson's extended Thor run is also one of my favorite. It revitalized that flagging franchise, and opened up a whole new love for that franchise and introduced a key character in Beta Ray Bill.

If we're going strictly by the writer alone some are very simple and straightforward:
Master of Kung Fu, for example, would be the Doug Moench era. If we include the artist, then I'd narrow that one down to the Moench/Gulacy, closely followed by the Moench/Day era.
Avengers: the Englehart era, closely followed by the Roy Thomas run.
Fantastic Four: Kirby/Lee
Thor: Kirby/Lee
and so on

I'll limit to comic books that have had multiple creative teams work on them over the years, comics that actually have eras. (Otherwise Usagi and Astro City go right near the top, but the "era" of Usagi I love is his entire 30+ year history)

The Jim Shooter era of Valiant. It gave us a great set of characters that continues to this day, and some really fresh ideas along with outstanding work from Barry Windsor-Smith as well. The best crossover storyline ever, IMO, came out of that as well : Unity. Valiant had ups and downs later but those initial few years were magic, probably akin to the Marvel Age in the 60's. Valiant was still pretty new then, and Shooter and company offered an 18 part crossover that cut through all 8 Valiant ongoings titles for 2 months with 2 bookend issues. Thought I'd throw this in as most posters focus on DC & Marvel, which is fine, but these deserve a shout out.

(Yes, I know, it's kind of heretical); Lee and Kirby Hellblazer : Garth Ennis, with Eddie Campbell a close second and Paul Jenkins a close third Legion of super-heroes : Giffen and the Bierbaums, closely followed by Abnett and Lanning Shang-Chi : Moench, although I did love the short Englehart period. She-Hulk : Dan Slott Thor : Simonson X-Men : Chris Claremont, up to issue 210 or thereabout

I'm reading one of the favorites eras right now: Englehart on Captain America. I just finished getting the last issue needed to complete the run and am finally able to read through it in its entirety.
Other runs:
I can't decide on Avengers between Englehart and Busiek. Kurt gets some extra points for rescuing the Avengers from the "Reborn" era.
Levitz on Legion of Super-Heroes. Long run of many classic stories.
Claremont/Byrne on New X-Men
Byrne on Alpha Flight
Claremont on Excalibur
Wolfman/Perez on New Teen Titans
Gerber on Howard the Duck & Defenders & Omega
There's more, but that's a start.

Doctor Strange is a tough one, because there are two distinct eras I find impossible to rank at any position below #1: the Ditko/Lee and the Englehart. And there are isolated issues outside those two that I rate as all-time favourites, such as the Thomas/Palmer/Adkins Doctor Strange #171; and then there's the fact that Gene Colan's first run on the title, with Roy Thomas, probably informs my visual image of the character as much as the Ditko and Brunner versions.
Another favourite character, the Black Panther, presents a different problem: I'm not sure there has yet been a defining run for me. Different elements of different versions have sort of melded together to create my ideal Panther, but that ideal exists more as a potential than as a character in any actual comic book I could point to. But I suppose I would have to go with Don MacGregor's and Bill Graham's Panther's Rage as the top solo series, in spite of the reservations I have about some aspects of that excellent story.
