I think Walt Simonson's 20 issue run on THE FF is underappreciated.

The only time I read about the Nova story was when it was wrapped up in FF # 209-214. The Sphinx got his a$$ kicked by Galactus.

I really enjoyed the Cosmic Spider-Man storyline that ran through Amazing, Spectacular and Web of Spider-Man.
I also liked the Clone Saga that happened in the 90's. Sure it dragged on longer than it should have but there were some great stories in there. Especially Amazing Spidey #400. A great and emotional issue.

I nominate Avengers #137-140. Engelhart follows the Celestial Madonna saga with a recruitment drive Involving The Beast of X-men fame, and the abrasive Moondragon. What follows is an attack by the Stranger and founders Thor and Ironman , Wasp and Hank Pym involved in this 4 issue arc. I really enjoy re-reading this set of stories that feature great George Tuska/Vinnie Colleta artwork. Avengers Assemble!!
I love the first panel with Englehart's dialogue mocking Don McGregor, but I would gave liked the art better if someone else had inked it.

Giving DC equal time since i posted 2 Marvel series.
Star Hunters: David Micheline/Don Newton/Rich Buckler/Bob Layton. Donovan Flint AKA Errol Flynn in outer space delivering swashbuckling science-fantasy along with his team mates for issues. Pure fun.
Firestorm 1-5: Gerry Conway and Al Milgrom create a Marvel hero for the DCU that was cancelled much too quickly due to the DC Implosion. They must have done something right since Firestorm and his villains are still going strong in comics and television for DC. This was a fun introduction to a new type of hero for the DCU when fun was still allowed in comics.
Greek Street 1-16. Peter Milligan and David Gianfelice delivered Greek tragedy retold into modern London setting amidst crime and city life. A real hidden treasure of drama and pathos with some really creative art from Gianfelice.

Firestorm is one of those DC Comics characters never really gotten any love from fans and I was one of them and I was so sad when it got cancelled (I've believe, or more) twice in my lifetime and problem is that there isn't a creative team until Conway and Milgrom made it work.

My vote for underappreciated storylines would be the Classic Daredevil issues from around #192 (the first post-Frank Miller comic) to around #225 (right before the Born Again storyline). Excellent stories that included: An excellent stand-alone Ben Urich-centric story; Daredevil & Wolverine in Japan; the return of Bullseye; the Micah Synn storyline; DD fighting the Vulture; etc. I haven't read all of these issues, and it's been years since I read any of them. I hope that Marvel reprints all of these in the Epic series - these would make for a great Trade (or maybe 2 trades). Yes, O'Neil's run on DD is often underappreciated despite the excellent stories and the up-and-coming art of David Mazzuchelli. To my knowledge, Marvel has only released one trade of his run, reprinting stories near the end of his run that eventually lead into Born Again. The Micah Synn saga is definitely worthy of some type of collection or part of one. I would also nominate O'Neil's run on Iron Man from roughly #158-208. His run introduced elements that are considered foundational by now. Rhodey first using an armor, Michelnie may have introduced alcoholism to Tony Stark but O'Neil did far more with this addiction here, the intro and long-standing effects of Obadiah Stane. Luke McDonnell's art may be a slight against this run but it's serviceable and decent. In fact, I'm amazed by how often O'Neil's work at Marvel is usually dismissed in lieu of his overwhelming connection to Batman specifically and DC in general.

I don't know if it's under appreciated, though. I just haunted the LCS for each new chapter during his "Tony falls off the wagon" storyline.

Yes, unfortunately there is only one Trade of this run that came out circa 2002, called "Love's Labor Lost". It's a sub-par trade in that the covers are only reprinted half-size in the back of the book. However, it's better than nothing. I definitely think all of these issues should be reprinted.

Oh, very much so. It was a joy watching Mazzuchelli grow during that run. By the time Miller came back for Born Again, it was like he was a completely different artist.

Always amazed to hear people praise O'Neil's Daredevil and Iron Man runs. I thought both runs were crap. Ah well, to each their own!
Cei-U! I celebrate the diversity!
