Daredevil's identity is blown and Matt gets completely effed up. This is worse than a beatdown...it is Daredevil's literal descent into insanity and destitution at the hands of the Kingpin. That's probably the best example. I used to be able to do the "There is No Corpse" speech (and the "Your feast is nearly over" speech from Batman: Year One) from memory.

Spider-Man got his clock cleaned in just his fifth outing, courtesy of Doc Ock:
And apparently picked up a half-off coupon for his next visit, a scant nine months later:

I think in the second encounter, he had the flu and lost his powers. That's a pretty novel way for him to get owned like that.

Avengers # 270-277 Under Siege, where the Masters of Evil stomp the Avengers and destroy Avengers mansion. Jarvis got roughed up pretty badly too. Here's Herc getting gang stomped

To my way of thinking, I'd say The Question #1 by Denny O'Neil and Denys Cowans is a top issue of this exact type.
I'd say Batman getting broken by Bane is a classic of post Bronze age comics of this type of story. It's kind of held up well considering they made a movie based on that one and No Man's Land which is definitely a story where Batman has lost.
I'd also say the Korvac Saga is a classic team super hero tale where the good guys win, but really it wasn't by their ends and really they had blew it and only the villains failures led them to victory. I'd suppose the turning point of the Infinity Gauntlet is a similar result.

The only time I liked Wolverine was when Claremont was writing him. This was during one of my favorite periods...the Outback Era. Love me some Silvestri. I couldn't find any scans of the battle but basically Wolverine is nearly beaten to death by The Reavers and is then crucified on a cross.

I was shocked at the beat down Black Bolt was given by the Hulk.

Daredevil #7, when Namor and DD battle, you know, the entire last half of the issue. DD gets his butt kicked a LOT. At least he did in his earlier appearances.

I feel like Iron Man used to get beat in every guest apparance, but I don't have one in particular in mind.

Daredevil # 164, with Horn-head in the ICU recovering from the thrashing he took after trying to stop a rampaging Hulk. THIS is the Marvel I know and love.
