Fantastic four #286, featuring the return of Jean Grey, certainly broke my comics collector's heart. That issue made it abundantly clear that all the emotional attachment I had invested in these make-believe characters had been utterly wasted, and that they were not characters... They were products, meant to be used and misused any which way, with no respect for readers or past creators, as long as there was a buck to be made. My willing suspension of disbelief died right there, and I stopped reading comics for more than a year.

The New 52 Justice LeagueWhen DC Comics decided to replace Martian Manhunter with Cyborg and after that change - My love of the Justice League of America died right there and haven't read any issue after that ever since. Cyborg became my most hated DC Comics Superhero of all-time.

I wouldn't say it broke my heart, but I do think it's one of the dumbest ideas anyone at Marvel ever had and it made me lose interest in what had been my favourite FF character as a kid. Lucky for me, I had already stopped reading the FF before this happened so I didn't hear about it until years and years later, after the internet came along.

So if a comic "broke my heart" it may have been this one...or at least the result of it. I felt cheated by the return of Jean Grey. And I refused to buy anything that Marvel put out for a number of years after her return. I got over that. But this was another step in my not caring a bit about characters and "universes" and being concerned about good stories.
